I have instructed the United States Navy to shoot down and destroy any and all Iranian gunboats if they harass our ships at sea.

This should deal with the threat and make it clear to Iran that their games will have consequences. I would not limit a response to just attacking the craft used by Iran. If they actually launch an attack the US should destroy the bases for the craft too and any similar craft at those bases.
